They'll be puppets. Mindless ones at that. Look at what Altair's mentor did to his people at the end of the game in AC1. I could even argue that it's worse than slavery, because at least the slave's minds are still their own, in part. Not to say the Assassin Order is perfect either, but I think it's a far cry in the right direction compared to the Templars.

Rogue sees the Colonial Brotherhood on the hunt for precursor sites and artifacts. Shay successfully locates one such site in Lisbon, but at a serious price: a resulting earthquake results in many deaths and Shay losing faith in the Assassin cause.
This may be one of the evilest things the Assassins have done and as a result, Shay was personally responsible for almost completely destroying the Colonial Brotherhood becoming one of the greatest Assassin hunters in Templar history. Some religious people tend to be like that butthurt about everything. They were never portrayed as the bad guys. Its just we see things from the Assassin perspective. Assassins and Templars are both trying to achieve worldwide peace but there ideology to achieve that is different. Assassins believe that humans should be given freedom and that eventually that will lead to peace. While Templars believe that humans should be controlled because freedom is the reason there is no world peace.
I personally agree with Templars but don't agree with their methods. Templars want to rule the world. This will make peace in their opinion. The assassins think that everyone should have free-will and that will make peace.

Honestly, AC makes everyone look bad. The Templars are the bad guys because the first game was specifically about the Third Crusade and because they are the source of a bazillion conspiracy theories. They didn't make them bad guys because there was anything inherently evil about them, simply that they were a good way to open up the series to all kinds of conspiracy hijinx without having to invent a fictional group.
Assassins are atheist, Templars are atheist, and both predate religion itself in the ACverse. Religion is just flavor text for the Templars.
